Vila Nova was officially founded on 29 July 1943, after earlier roots in the Associação Mariana amateur football community. The club later changed names several times, becoming Operário, Araguaia and Fênix before returning to the Vila Nova Futebol Clube name in 1955.

The three stars above the modern badge represent Vila Nova’s Campeonato Brasileiro Série C titles in 1996, 2015 and 2020. A 2021 supporter vote defined the current star arrangement used on the club’s uniforms.
